Okay, I'm going through characters from specials which right now don't have their own category. There are enough from the two Muppet Show pilot specials ("Sex and Violence" and "Valentine") to either have a category each or a joint "Muppet Show Pilot Characters" category. But it could be awkward labeling. Anyway, here's what there is, and a few actually relate to the other categorization points Jon mentioned.

From The Muppets Valentine Show:

• Big Mouse
• Crumpet
• Wally

From The Muppet Show: Sex and Violence:

• Dr. Nauga (another prototype puppet, became Dr. Strangepork; right now in Muppet Characters only, I'd say no to inclusion in "The Muppets Characters")
• Gene Shalit Muppet (currently also in "The Muppets Characters"; I'm not sure it belongs there, per the caricature notes Jonathan mentioned, thoughts?)
• Hudson (should be renamed "Rex" actually, I think, since the dialogue mention was a joke, but from the Imagination Illustrated book, it's clear that's not the name used by the puppeteers or designers and likely not in the script)
• Leafy Green Vegetables
• The San Francisco Earthquake
• The Seven Deadly Sins

From Julie Andrews' One to One (categorized as "TV Appearances," but the Muppets were basically full co-stars/guest stars)

• The King of Phumph
• Marvin
• The Prince of Phumph
• The Queen of Phumph

Others:

• The Christmas Turkey (from Muppet Family Christmas currently in Muppet Christmas Characters; The Snowman has already been added, all others were pre-existing)
• Dog (dinosaur)- right now by itself in Category:Jim Henson Hour Characters which likewise was just subcats originally, but now has a few strays; Dog is the only one we count as a Muppet though, and the JHH version of Living with Dinosaurs actually never aired (it was seen as a special first in the UK, before the series, and then later the same way on Nickelodeon)
• Jesus Christ is currently listed in Category:Muppet Christmas Characters, as one of the group labeled in credits and promotional articles as Nativity Muppets for A Christmas Together; should that be it's own article?
• Kevin T. Gregory (Fantastic Miss Piggy Show human)
• Lars (human, no lines in Miss Piggy's Hollywood)
• Madeline (secretary) (only new named human in Muppets Go Hollywood)
• Mouse Family possibly (same puppets from Muppet Christmas Carol, but first given names as stars of Mr. Willowby's Christmas Tree)

That's all I've found, but feel free to add any omissions. Also, when we clean it up, a See Also to Category:Sesame Street Specials Characters seems in order.
